Rei is a young inventor living in the U.K. in the middle of the nineteenth century. Shortly before the first World Expo, a marvelous invention called the "Steam Ball", behind which a menacing power is hidden, arrives at his door from his grandfather Roid in the U.S. Meanwhile, the nefarious O'Hara Foundation has sent men to acquire the Steam Ball, so that they can use its power towards their own illicit ends.

After the defeat of the final Angel, Shinji Ikari falls into a deep depression. When SEELE orders the JSSDF to make a surprise attack on NERV's headquarters, Gendo Ikari retreats down into Terminal Dogma along with Rei Ayanami, where he begins to advance his own plans for the Human Instrumentality Project. The year is 2071. However, the mystery surrounding the man responsible, Vincent, goes deeper than they ever imagined, and they aren't the only ones hunting him. The original creators of the virus have dispatched Electra to deal with Vincent and take out anyone who may stumble on the truth behind him. As the hunt for the man with no past and no future continues to escalate, they begin to question what about the world is reality and what is a dream as the line between sanity and insanity becomes more apparent.

The Evangelion saga from TV is artfully recounted, with some additional scenes, in part one see: "Shin Seiki Evangelion" (1995) Part two starts immediately afterward, where the NERV organization has outlived its usefulness. The shadowy covenant of SEELE launches an all-out commando assault against the ill-defended headquarters. Asuka, semi-comatose, is placed in her EVA for safety, while Misato and company struggle to find Shinji and Rei before they're assasinated by SEELE's forces.

A young boy and his dog find themselves the target of the Ming: a foreign dynasty that will stop at nothing.
