Gungrave follows the story of best friends Brandon Heat and Harry MacDowell as they join and rise in the ranks of Big Daddy's Millenion crime syndicate. The story begins in the future revealing Brandon Heat has become a creature now known as Beyond The Grave killing monsters with two very large guns and wicked looking machine gun on his back and that Harry MacDowell is now the Boss of Mellinion and has become a cruel leader who has earned himself the nickname Bloody Harry. The story strafes between the past and the future to reveal why Brandon has become a non-talking monster killer and the series of events that caused Harry to become so evil.

Guts, "The Black Swordsman", is pursued by demons who are attracted to him, due to a demonic brand on his neck. His goal is to free himself, and his lover Casca, of this inescapable curse. His other life's goal is gain vengeance on his former best friend Griffith, who doomed him and his former Band of Mercenaries, to obtain demonic powers of his own. Gut's giant "Dragon Slayer" sword, the Elf Puck and a growing band of misfit companion aid him in his quest for vengeance.

In the year 1711, a group of alchemists are granted an elixir of immortality, with the stipulation that they must kill each other until there can be only one. The now-immortal group unanimously decides it wasn't worth it and destroy the elixir; but one of them, Slizard Quates, starts to kill off his fellow immortals. To reduce the risk of Quates tracking them all down, the group separates and goes their separate ways. Neither of them crosses paths again till 1930, Manhattan, when Quates manages to create a new elixir of immortality. However, he loses it and it ends up going around town, taken to be a bottle of alcohol and unknowingly drunk by many residents. The drinkers of this new elixir include Isaac and Miria, an eccentric pair of thieves; the Gandor brothers, a Mafia family; and their associates in the Camorra, the Martillos (who employ some of the original immortals). Now, not only are a new group of immortals created, but the simmering criminal underworld is about to explode.

University students Kohta and Yuka (Kohta's cousin) save a Diclonius girl called "Lucy" when they see her naked in a beach. In fact "Lucy" is a serial killer who is being searched by the government but they are not aware of who "Lucy" really is because her personality is split.

The 16-year-old Izumi Shinichi lives with his mother and father in a quiet neighborhood in Tokyo. One night, worm-like aliens called Parasytes invade Earth, taking over the brains of human hosts by entering through their ears or noses. One Parasyte attempts to crawl into Shinichi's ear while he sleeps, but fails since he is wearing headphones, and enters his body by burrowing into his arm instead, taking over his right hand and is named Migi. Because Shinichi was able to prevent Migi from traveling further up into his brain, both beings retain their separate intellect and personality. As the duo encounter other Parasytes, they capitalize on their strange situation and gradually form a strong bond, working together to survive. This gives them an edge in battling other Parasytes, who frequently attack the pair upon realization that Shinichi's human brain is still intact. Shinichi feels compelled to fight other Parasytes, who devour humans as food, while enlisting Migi's help.

Allen Walker, a young Exorcist with a cursed eye that can see the suffering of the Akumas created by The Millenium Earl, travels to England to the Headquarters of the exorcists, the Black Order, where his Master, General Cross Marian, has sent him to meet with the other exorcists. He battles the Millenium Earl and the Noah Family (which has sided with the Earl) alongside Yuu Kanda, Leenalee Lee, and Ravi, (fellow exorcists) as well as others. Along with his team, he travels the world fighting Akuma and searching for Innocence, the Anti-Akuma weapon exorcists use.

At Grace Field House, life couldn't be better for the orphans. Though they have no parents, together with the other kids and a kind "Mama" who cares for them, they form one big, happy family. However, he was caught in the process and brought forward to a girl called Kagura who was in the midst of a ritual. His contact with Kagura awakens his special ability: the power to make things explode once photographed. In order to unravel the mystery behind the Roppongi Club and Kagura, Saiga begins his solitary battle.

To save his brother, Edward sacrifices his right arm and is able to affix his brother's soul to a suit of armor. With the help of a family friend, Edward receives metal limbs - "automail" - to replace his lost ones. With that, Edward vows to search for the Philosopher's Stone to return the brothers to their original bodies, even if it means becoming a "State Alchemist", one who uses his/her alchemy for the military.
