Serenity continues the story of the TV series it was based upon ("Firefly"). River Tam had a secret - one in which she's not even aware - so dangerous, no one's safe, as an Alliance operative's sent to capture her, and all others are considered irrelevant to his job.

After a joyous wedding between William Riker and Deanna Troi, Captain Picard and the Enterprise crew stumble upon a positronic signature which results in a prototype version of the android Data. Then the Enterprise is invited to Romulus to negotiate a peace treaty with the Romulans by their new leader, Praetor Shinzon. However, Shinzon is revealed to be a clone of Picard who was raised on Remus, a slave planet to the Romulans. Later on, Picard discovers that this peace treaty was nothing more than a set-up on account of the fact that Shinzon needs Picard in order to survive. But little do the Enterprise crew know that Shinzon also plans to do away with the Federation by unleashing a weapon that could destroy a whole planet.

In the twenty-fourth century, the crew of the U.S.S. Enterprise NCC-1701-E has been ordered to patrol the Romulan Neutral Zone by the Federation to avoid interference with their battle against the insidious Borg. Witnessing the loss of the battle, Captain Jean-Luc Picard ignores orders and takes command of the fleet engaging the Borg. But the Borg plan to travel back into the twenty-first century through a vortex with the intention to stop Earth's first contact with an alien race (the Vulcans). Following the Borg sphere, Picard and his crew realize that they have taken over the Enterprise in order to carry out their mission. Their only chance to do away with the Borg and their seductive Queen is to make sure that Zefram Cochrane makes his famous faster-than-light travel to the stars.

A massive alien spacecraft of enormous power destroys three powerful Klingon cruisers as it makes its way towards Federation space. Admiral James T. Kirk is ordered to take command of the USS Enterprise for the first time since her historic five-year mission. The Epsilon IX space station alerts the Federation, but they are also destroyed by the alien spacecraft. The only starship in range is the Enterprise, after undergoing a major overhaul in drydock orbiting Earth. Kirk rounds up the rest of his crew, and acquires some new members, and sets off to intercept the alien spacecraft. However, it has been three years since Kirk last went into deep space - is he up to the task of saving Earth?

Enterprise NCC-1701-B boasts such luminaries as Pavel Chekov, Montgomery Scott, and the legendary Captain James T. Kirk as guests. But her maiden voyage turns into a disaster as the unprepared starship is forced to rescue two transport ships from a mysterious energy ribbon. The Enterprise manages to save a handful of the ships' passengers and barely succeeds out intact, but at the cost of Captain Kirk's life. Seventy-eight years later, Captain Jean-Luc Picard and the U.S.S. Enterprise NCC-1701-D crew find themselves at odds with renegade scientist Dr. Tolian Soran, who is destroying entire star systems. Only one man can help Picard stop Soran's scheme, and he has been dead for seventy-eight years.

While on a mission to observe the peaceful Ba'ku race, Lieutenant Commander Data suddenly behaves as if having to fear for his existence. The immortal Ba'ku, whose planet offers regenerative radiation, and therefore incredible lifespans, live in harmony with nature and reject advanced technology. Their planet and their culture is secretly researched by the Federation associated with an alien race called the Son'a. But the Son'a intend to abduct the Ba'ku in order to take the planet for themselves and for the Starfleet officials who all would like to regenerate their bodies. But they did not think of the loyalty of Captain Jean-Luc Picard and the crew of the U.S.S. Enterprise NCC-1701-E to the Prime Directive.

In 1928, in Egypt, a strange device is found by an expedition. In the present days, the outcast linguist Dr. Daniel Jackson is invited by a mysterious woman to decipher an ancient hieroglyph in a military facility. Soon he finds that the device was developed by an advanced civilization and opens a portal to teletransport to another planet. Dr. Jackson is invited to join a military team under the command of Colonel Jonathan 'Jack' O'Neil that will explore the new world. They find a land that recalls Egypt and humans in a primitive culture that worship and are slaves to Ra, the God of the Sun. But soon they discover the secret of the mysterious "stargate".

SG-1 searches for an ancient weapon which could help them defeat the Ori, and discover it may be in the Ori's own home galaxy. As the Ori prepare to send ships through to the Milky Way to attack Earth, SG-1 travels to the Ori galaxy aboard the Odyssey. The International Oversight committee has their own plans and SG-1 finds themselves in a distant galaxy fighting two powerful enemies.

When the Stargate team goes to see Ba'al, the last of the System Lords, being extracted from his host. All of a sudden, Tealc, Vala and all of their allies start to vanish. Later Carter, Daniel, and Mitchell try to escape through the Stargate but find themselves not on earth but on a ship trapped beneath the polar ice cap. They learn they are on the freighter that was delivering the Stargate found in Egypt in 1939 to America. The ship is about to sink and they evacuate. They are picked up by a submarine and brought to a Naval Base where they learn the SG project never happened. They try to warn the government that the Gouald might attack earth. But the government doesn't believe and tells them that they're being released and given new identities and not to talk to each other or about their previous alternate timeline . One year later, the Gouald attack and the government asks for their help.

In Cole's original time-line, the virus caused a plague that resulted in the death of seven billion humans in the year 2017, and its on-going mutations will mean the eventual end of the human race. In the 2015 time-line, Cole will meet and enlist the help of brilliant virologist Dr. Cassandra "Cassie" Railly (Amanda Schull); the two are brought together because a recording mentioning Cole, that Cassie made after the viral outbreak, is uncovered by Jones in the future time-line, prompting her to select Cole for the mission. Cole will also encounter a seemingly unstable math genius named Jennifer Goines (Emily Hampshire), whose father Cole has been tasked to kill, Cassie's ex-boyfriend Aaron Marker (Noah Bean), and the dangerous high-ranking members of the Army of the 12 Monkeys, "Pallid Man" (Tom Noonan) and Olivia (Alisen Down). In the future time-line, Cole will also have to deal with his best friend José Ramse (Kirk Acevedo), and a man named Theodore Deacon (Todd Stashwick), who leads a brutal pack of scavengers from which Cole and Ramse fled.
